What To Do With Your Server's Settings
Your settings should be very similar no matter if you use the normal server or bukkit.
Your settings file should look very similar to this:

allow-nether= Will players be able to travel to the nether?
level-name= This is what your world will be called. Here you can also choose which world will be loaded for you players to play on.

allow-flight= Are players allowed to fly? (Does not count for gamemode flying)
rcon.password= No idea! Leave it!
server-port=25565 (Leave this!)
query.port=25565 (No idea! Leave it!)
enable-rcon= No idea! Leave it!
level-seed= What seed do you want to use for your world? (Only works once making a new one)
server-ip= Type your IP adress here. Find out what your IP is by looking at your hamachi. (Read about Hamachi under the Hamachi tab.
debug=false (No idea! Leave it!)
white-list=false (Do you want to choose who can join or not? You can choose by putting the players name in the white-list document.)
spawn-animals= Do you want to spawn animals?
online-mode= True = only premium people can join. False = premium and cracked people can join.
pvp= Can people attack eachother? (Stands for Player VS Player)
difficulty= The higher, the more hunger bar is used.
gamemode= 0 = normal. 1 = creative.
max-players= What is the maximum amount of players allowed on your server?
rcon.port=25575 (No idea! Leave it!)
spawn-monsters= Can monsters spawn?
view-distance= Don't change this. (Should be at 10)
motd= The name that people have to write down when saving your server in their server list.
